When Dark Hole, etc is activated, you would not be able to activate the second effect of Legendary Six Samurai - Shi En. You are not allowed to use the effect substituting a Monster that is also marked for destruction. This would be the same with Torrential Tribute or with Mirror Force if all of your monsters are in Attack Position.
